Finally the answer about Clair's dad.
Turns out everything he was doing was to ensure that Clair had a normal life, as he 'broke the rules' by actually caring for her, instead of just raising her to see if she had any special abilities, then turning her over to the 'corporation'
Ted and Parkman visit the Bennet household, Ted wanting answers. Things go horribly wrong, but Clair and Bennet manage to convince Parkman to shoot Clair to spare the rest of her family. It works until Ted discovers the ruse. Then "The Boss" shows up, shoots Ted, and Ted starts going nuclear. Clair is the only one who can get close enough to tranq him. She comes out, and starts healing. The Boss sees that, and Bennet says he will deliver her to him.
Bennet actually arranged to meet with the Haitian, and have him take Clair and keep her safe. Even to the point of having the Haitian shoot him, and have his mind wiped.
Guess that answers the question of whether Bennet was a good guy or bad one, and if he actually loved Clair, or if she was nothing more than a lab animal.
Another Spoiler: Hiro's dad is also part of the "corporation". He was the one that gave Clair to Bennet, telling Bennet he was only a 'surrogate father' and not to get attached.
